I have a road bike. When I pedal there is a clicking sound that comes from the chain.?

I believe the chain is rubbing against the derailer at the front rings. It does this with the two larger. Do I adjust the derailer out of the way? If so, how do I do this. Or is it another problem maybe with the chain.

Highly unlikely it's the chain - as you suspected it's the front derailleur. If it's rubbing to the inside (nearest the frame) the cable is too loose and needs to be tightened - if towards the outside, it needs to be tightened. A good site for derailleur adjustment or any bike questions is: http://sheldonbrown.com/derailer-adjustm...
Your front derailleur needs to be adjusted. Fine tuned so to speak. If the noise continues, have the cranks and bottom bracket checked out.
One of the chain links may be damaged and clicking when it hits the sprocket or the derailer. Or you may simply need to just tighten the chain.
