Why did Zabriskie pull out of the Tour De France?

He didn't pull out. He failed to make the time cut.
He switched shoes shortly before the race, and the new ones aggravated an old knee injury. He tried to hang on for a few days, but wasn't fast enough to make the time cut on stage 11.
